Audio Sync Hauppauge DTV edits

Probably once per TV show (ie 1:5 edits) Smart Cutter isn't correcting the audio track properly when editing out the commercials from a Hauppauge DTV
Capture . I had thought this problem may have been related to different audio types in the stream but have uploaded samples with Audio is mp2 in both the program and commercials.
Has anyone else noticed than in the last few versions File Fix has stopped working. Seriously it has on my PC's. You select a file to fix and specify the output file then nothing happens. Strange.
